Transfer student Makoto Yuki arrives in Iwatodai City to attend Gekkoukan High School, displaying an emotionally vacant, fatalistic detachment from his own existence. On his first night at the school dormitory, Makoto experiences the Dark Hour, a hidden temporal phenomenon that occurs at midnight when normal humans turn into coffins and grotesque Shadow monsters prowl the streets. When a giant Shadow attacks the dormitory, Makoto awakens to his extraordinary Persona Orpheus, summoning it by firing an Evoker pistol at his own head. Recruited into the Specialized Extracurricular Execution Squad, Makoto must explore the supernatural tower Tartarus.

Makoto's reckless disregard for his own life causes friction with SEES members Yukari Takeba and Junpei Iori, who are terrified of dying. During a full moon operation, SEES is ambushed aboard a speeding monorail controlled by the Priestess Shadow. Confronting his buried trauma regarding the car accident that killed his parents ten years earlier, Makoto realizes he genuinely wants to protect his new companions. Manifesting his secondary Persona Thanatos, Makoto slashes the Priestess Shadow, stopping the train before it derails and choosing to actively fight for life alongside his SEES comrades.
